Exon# |
Number of the exons in the transcript in reference species. Exon 2 is the 2nd exon in the transcript. As described above, because not all exons are with satisfied alignment with focus species assembly, this number can be not consecutive.

Two alleles of the SNP in the focus species.

Number of chromosome/scaffold that the SNP locus on.

SNP Pos# |
Position of the SNP (0-based), relative to the start of scaffold/chromosome.

SAP |
If the SNP is the nonsynonymous SNP (SAP), the amino acid change of the SAP will be shown here. For example, "G-R" means the amino acid was changed from G to R. Otherwise, the corresponding line in this column will be empty.

SAP Pos# |
Amino acid position in the current exon protein sequence (0-based), relative to the start of current exon.

Alignment |
Sequence alignment for the current exon, can be DNA sequence alignment, protein sequence alignment or both. If there are three lines in the alignment, the first line is the sequence in reference species, the 2nd line is the reference sequence in the focus species, and the 3rd line is the sequence in the focus species with allelic variation. If there are only two lines in alignment, these will be the first two sequences described above.
